What punctuation should be in this sentence?
I was shocked to discover how old some of my favorite authors that still write are now.
Or should I just say
"I was shocked to discover how old some of my favorite authors are that still write"?

I prefer this: "I was shocked to discover how old some of my favorite authors are that still write"?

"I was shocked to discover how old some of my favorite authors that still write are now." is probably the better sentence between the two, but it's still awkwardly phrased. I'd prefer something like this:

"I was shocked to discover how old some of my favorite actively writing authors are now."

or somehow break it up like this:

"I was shocked to discover how old some of my favorite authors are now, and I'm surprised that they're still writing at their ages."
"No way but forward!"

I kept going back and forth with it, first preferring one, then the other. Nditah, that's the one I usually prefer.
But kaymontacell, I think yours is the best idea. Rephrase it entirely. "Actively writing authors" is complimentary and makes my point, so thank you.
